大規模集団遺伝学データから一塩基レベルで原因変異を同定する試み/Interpreting population genetics data at single variant resolution

ゲノムワイド関連解析(GWAS)をはじめとする大規模集団遺伝学データの解析によりヒトの疾患等の形質に関連するゲノム領域が次々と同定されているが、同定される”領域”には無数のゲノム変異が存在し、どれが真に形質に因果的に影響を与える原因変異であるかの推定は困難を要する。
本セミナーでは原因変異に迫る手法として主に4点
1. 集団における変異頻度等を定量した統一的なゲノムデータベースの構築 (文献1)
2. 近傍コーディング変異を非独立に扱うことによる解釈精度の向上 (文献2)
3. スパースな仮定のもと、変異が形質に因果的に寄与する確率を推定する手法 (統計的ファインマッピング) (文献3)
4. 深層学習から得た巨大エピゲノムデータの活用による統計的ファインマッピングの精度向上 (文献4)
を紹介し、大規模集団遺伝学データ解析から実験的検証と生物学的な理解までをつなぐ道筋と展望に関して議論する。

Although genome-wide association studies (GWAS) have identified large numbers of regions in the genome associated with complex traits, elucidating truly causal variant(s) at single variant resolution remains challenging, since each “region” typically contains thousands of variants in linkage disequilibrium (LD).
In this seminar, I will introduce four approaches:
1. Constructing the genome Aggregation Database (gnomAD) for variant interpretation and mutational constraint spectrum quantification (ref. 1)
2. Improving variant interpretation accuracy by considering combined effect of nearby coding variants (multi-nucleotide variants = MNVs) (ref. 2)
3. Estimating the probability of a variant being causal to a phenotype under sparse model (statistical fine-mapping) (ref. 3)
4. Functionally-informed fine-mapping utilizing deep-neural network based epigenetic features (ref. 4)
to discuss the challenges and opportunities in connecting variant to function in the context of human biology.
